I've seen this on many terms, but here's one example. Not sure if the issue is related specifically to tags.
まもなく -> News 12k, Common 2,500
まもなく/まもなく -> News 12k, Common 2,500
間もなく -> JLPT N2, News 12k, Common 2,500
間もなく/まもなく -> News 12k, Common 2,500
間も無く -> News 12k, Common 2,500
間も無く/まもなく -> JLPT N2, News/Web 10k
There are two interacting issues here. One is that the tags are inconsistent between the two entries (This may be intentional). The other is that linking to the dictionary is unpredictable, and doesn’t necessarily connect to the entry that it should.
I do not have time to dig into the jmdict dictionary data, but it is possible that only certain reading combinations have the tags attached to them.
