I've read that 多い and たくさん both mean "many, lots" but i've only found たくさん used really, like 空に雲がたくさんある。(There are many clouds in the sky) and others.

is is the same if I say 多い雲 or does 多い have a particular use?

Renshuu’s sentence database is great for these kinds of questions. There are several hundred example sentences that use 多い, and even more that use たくさん.

As you can see in the examples, typical usage of 多い looks like 雲が多い.
